I’m using a Skar 12-inch subwoofer, and while it’s running at about 500w rms, I have some questions. It seems like there are some dead spots in certain frequencies where my sub doesn’t pick up the bass, and my door speakers also lack punch. What should I consider upgrading to? This sub is quite big, and I’m looking for something smaller but still effective.

I experienced a similar problem. I switched from the Skar to a higher quality sub, and it fixed my issue.
Check your crossover settings. If you want to downsize and still get good bass, consider getting two Kicker Hideaway 10-inch subs. They work great under seats.
Upgrading to a better quality sub is a good idea, but what about your amp? If you get a better sub but have a low-quality amp, you won’t see much improvement. Also, sometimes issues like you’re having can come from an underpowered sub, meaning your amp might not be strong enough. Good luck!
It could be a crossover issue or limitations with your sub or box. You might want to start with the crossover. If you have an oscilloscope, try running a tone sweep to see if there are any signal problems.
